Looking for software that will allow me to control what is showed / not showed in the system tray. Can someone plz help me out with it.

Really don't understand, put a screenshot or something, to would be any way able to understand what you want to do.
And then, of course, this is what the OP system, they a bit different?

How is associated Notepad and the System Tray icons? And situation that Notepad starts automatically?

You don't need an extra software for that — navigate to Control Panel >> Notification Area Icons

ok, when i boot up my pc I still get the following to appear on boot up:

How can I prevent these last 2 things from popping up at start up?

Will either of the above scripts accomplish that?

Although I do not understand why you can not give the correct infornmatsion what the OS-system is, can see from the pictures, and understand what's it.
First of all - in the folder %AppData%\Microsoft\Windows\Start Menu\Programs\Startup, and make it fully empty.
By default, there isn't nothing. And if there's something, then you need to know itself, why you had put something in there, and what messages you're asking from these programs.
This folder is for an auto-start programs what must to run automatically for all users, but as I said, normally this folder is empty.

%AppData%\Microsoft\Windows\start Menu\Programs\Startup

NB! Do not change settings if you do not know what you're doing.

And also about this thing, that the System Tray icons are not in any way related to this matter!
