Update Requiring Restart Error

Whenever a program requires a restart after updating, not all of my startup programs startup. I notice it the most with PowerISO. The .exe is running but the tray icon is not there. The most recent update was Cyberfox; after the computer booted, I noticed that Peerblock and PowerISO did not show in the system tray. Does anyone one know why this is happening?

I didn't check the registry and I don't think it's malware. I'm using Win7 Ultimate x64.

Do not restart. First shut down then switch On it again, sometimes restart doesn't work.. :D
